Whenever there isn't a virus system installed there an icon is the system tray of a red shield, when you open that icon you will see where it says that there isn't a virus protection program installed but there is, just that windows doesn't recognise some of these virus programs, is there any way to get rid of that icon or not have it show in the system tray when you do have an AV program?

Wouldn't hurt to back up your Registry first, before using that method.

open the "Security Center" applet in Control Panel, in the Resourses section click "change the way Security Center alerts me", change settings as needed.

kern, does that method remove the icon completely ?

It doesnt remove the icon, but it prevents Security Center from scanning for installed antivirus, firewall, etc.
Security Center can be disabled(which also removes the icon) from within Administrative Tools, Services.
